IIRC, it doesn’t necessarily say that Brady had zero knowledge, but rather that the punishment didn’t fit the crime and that there was no evidence to link him to the ball boys.

Basically, the NFL said, “Brady was trying to get an unfair advantage, so we’re going to punish him the same way we would punish a PED user.” The judge said, “Deflated balls are not even remotely the same as using PED’s. A better precedent would be the Brett Favre punishment. He didn’t cooperate with an investigation and he didn’t get suspended.”

Of course Brady likes his balls a certain way. Of course he had some hand in telling the ball boys to put them at a certain level on the low end of the allowable limit. We’re talking about tampering with balls in a way that was IGNORED BY THE LEAGUE in a game in the very same season when both the Vikings and Panthers were caught heating them on the sidelines. Meanwhile Brady is some villainous cheat and deserves the same smackdown as a guy who is injecting HGH in his ass?
